GameCube Controls (buttons and analogs messed up)

Hi everyone.
I'm having nasty problems with my controller. I play emulator games a lot and the controller works fine for emulator for the old stuff like NES, SNES, Sega etc. But when I try running Project 64 for Nintendo64 and Dolphin, my controller goes insane. I could play 64 before but something's happened apparently. I'm using Logic3, some sort of Playstation clone. It has a PS/Mode button in the centre.

Let me describe it. I was trying to configure the buttons for Game Cube. Everything works or so it seems. I was trying it for Metroid Prime. Now first of, I can't seem to use the triggers. Pressing the triggers moves the C button, or the right analog stick left and right as if both are using the Z axis or whatever. So using the right analog stick and the triggers seems to be impossible. I was going to live with that and just configure the shoulder buttons but another problem came up there. Whenever I press the shoulder buttons, it seems to activate both the L+R (which I assigned them to) and also the analog triggers (whatever those are anyways). Now the R shoulder button seemed to work fine, I could hold it down and look around with the left analog stick (you know the terrible controls in MP). Holding the L button however, does not work with the analog. While holding it down you are supposed to be able to strafe and stuff. I can press and hold it to lock onto stuff and I seem to be able to move while locked on, but holding the L button without locking and the analog doesn't change its function. I am really confused.

Any help is appreciated. All I can find when googling is xbox 360 help.
